Is there an actual reason why two NICs (network interface cards) couldn't work together on the same machine? I know everyone keeps saying you should disable an onboard NIC at the time you are adding a new one, but I don't know why this is. I tried disabling mine the other day, and it didn't work, it still appears in the System Manage, but the peripheral one I added also works OK. So, what gives?

What gives is that your case is the minority here. Most machines aren't equipped well to handle two different network connections channeled by two different pieces of hardware, so having two network cards often results in various network setup problems. It's often easier to just disable the one you're not using, as odds are you're not using both at the same time.
