I can't even Ctrl-Alt-Del it to get back to desktop, I have to restart the whole system. This happens more and more often, sometimes as often as 2-3 times per day. Also, before these freezes, sometimes I see a series of miniature pup-up widows, all blank… that's how I know to quickly save any work I may have in the background because it's restart time soon. The IE version is 6.0. Any ideas on what I could do?

Simple, ditch Internet Explorer and switch to a different browser like Opera or Firefox. IE is just too unreliable and open to attack to use effectively. Your current problems sound like a spyware infestation of some sort, or an attempted browser hijack (same deal, really). Whether you switch to another browser or not, you need to scan your system for spyware, adware, etc., and get some protection.
