I have to format my secondary hard drive. It is full of unneeded files and I thought that it would be the easiest way to clean them to format that volume. Problem is that I have never before done that and I need some advice. I hope it is not complicated and that I can not make some serious problems to my system if I make a mistake.

It is not complicated, but serious errors are inevitable if you make a mistake. So do it carefully. Open My computer, right click on drive you want to format and choose Format option. In dialog that will show next check Quick format, because this is all you need. After format finishes you will have clean hard drive. You can also try this with some third party tools that offer you more flexibility like Partition Magic.
