I have a minor version of your problem, but it might be related to the configuration differences. This BOClean update seam to be very resource hungry, but what you are talking about is really slow down. What are you running it on? I’ve already seen some complaining about the same kind of problem, it appears that this module is very much disk-read intensive and is eating processor cycles. Do you use it in combination with some other security application? It could also be a source of a problem. If you do, try experimenting with excluding some of it.
