I have some issues with Adobe Reader 6.0. On many occasions when I tried to open PDF file from Internet explorer I received error message saying that Adobe Reader could not open some file name.pdf because it is either not a supported file type or because the file has been corrupted. This is not happening when I download the same file and open it locally, from my computer. Is there any way to fix this issue?

It looks like Acrobat Reader 6.0 is very error prone when it comes to opening PDF files in web browser. This behavior is not limited only on Internet Explorer, but can happen in any browser. There are few things you can do to fix this issue, but the best thing to do is to upgrade Acrobat Reader 6.0 to 7.0 version, or to downgrade to 5.05 if you like this way more.
